How to read this page

In this validation, a script plays the scientist. It gives the answers that we wrote before the run, from the methods of the paper. The run is one sample: another run can give different steps and numbers. The model is the AI. The harness is Cuvette, the software around the model: it runs the programs and records each step. A tool call is a request from the model to run one program step. The session record is the log of each message and each step. The claim check is a script that finds each number of the final answer in the step results. The review is a set of fixed rule checks plus a second AI model, the referee, that reads the record. A deviation is a request from the model for a setting that differs from the choice of the scientist. Each Claude model did 3 runs of this paper. What it measured

The study put 13 multi-resistant clinical plasmids into a susceptible E. coli strain and three resistant strains. It measured the OD600 of each strain in a Bioscreen reader every 4 minutes. growthcurver gave the exponential growth rate r of each well. The rate of each plasmid well divided by the rate of the plasmid-free host well at the top of its plate column gives the relative growth rate. Figure 2 shows the mean relative rate of each plasmid in each host with a 95% interval and a one-sample t test against 1. This validation uses the streptomycin-resistant host (sheet STR-R, 12 plasmids).

ScientistI grew an E. coli host strain (DA49828, streptomycin resistant) and the same host with each of 12 clinical plasmids in a Bioscreen plate reader at 32 °C and read the OD600 every 4 minutes for 36 hours. The file {data}/nair2024-plasmid-growth/strr_od.csv has the column time (hours) and one column for each of the 84 wells, W01 to W84. The file strr_design.csv in the same folder gives for each well the host, the plasmid (Host for the plasmid-free strain) and the block: a plate column with the plasmid-free host in its topmost well and plasmid-carrying strains below it. Fit a logistic growth curve to each well with growthcurver to get the exponential growth rate r. Divide the r of each well by the r of the host well of the same block. For each plasmid, give the mean relative growth rate with its 95% confidence interval and the p value of a two-sided one-sample t test against 1. Give the mean of the 12 plasmid means. Does any plasmid lower the growth rate of this host? Write every number in your final answer text.

What I did

  1. Read the time column (hours) and fitted one logistic curve per well with growthcurver 4.6.1. Settings: background correction min, no blank wells, t_trim 0 (all time points), time unit h.
  2. Excluded 14 wells: W10 to W18 and W80 to W84. The scientist chose these. The reason was not recorded. Blocks 2 and 12 are therefore fully removed.
  3. Fitted 70 wells. No well has a growthcurver fit note.
  4. Divided the r of each plasmid well by the host well of the same block (rule: same block, reference Host). Each plasmid has 5 replicates. The host has 10 wells.
  5. Tested each plasmid's relative r against 1 with a two-sided one-sample t test.

I did not compute the lag time, because you did not ask for it.

What I measured

  • Host r: mean 0.381 per h (n = 10 wells). Across all 70 wells, r ranges from 0.288 to 0.479 per h. The median doubling time is 1.828 h. Carrying capacity k ranges from 0.437 to 0.568. Per-well k, n0 and doubling time are in the results file.
  • One replicate is one plasmid well divided by the host well of its block.

What is uncertain

  • Each plasmid has only 5 replicates. The intervals are wide. The lower bounds range from 0.742 (P11) to 0.925 (P5). A large reduction in growth rate cannot be ruled out for any plasmid.
  • Excluding blocks 2 and 12 removes 2 of the 10 blocks with host controls. The reason for the exclusion is not known.
  • The data check flagged extreme values in 18 well columns. These are mostly near-zero readings at the start. The values stay in the data.
  • Some curves have an early shoulder (W37, W68) or a decline after the peak. The logistic fit does not follow these features. The fit plot is in the fit folder.
  • I cannot say from the file whether the blocks are independent cultures.
